I'd say Wade, but I can't be sure.
True, Justine's in high school and the tweebs became high school freshman 1-2 years early, but Wade has a PhD at age 12-13. On the other hand, Wade did describe the tweeb's comment on his idea as "peer-to-peer"...

Wade passed high school and college in eight months. And he's still very young.
Justine Flanner is famous among scientists, but still hasn't graduated yet at Kim's age.
Jim and Tim are in high school at 12 or 13 years of age, but hadn't graduated at the end of Season 4. They still have at least another year to go.

Wade is still young and teachable. Justine has too high an opinion of herself to be truly smart. I like that. Unfortunately Justine has allowed her smarts to spill over into a superiority complex. If we really wanted to over analize it we could say its a front for her own insecurities. In short, voted for Wade, he's the man.

yes, but it doesn't follow that if you have a collage degree, then your smarter... take this for example.
A Ph.D. doctor was on his way home on a stormy night. The rain was pouring very hard, and he decided to get a cab. Unfortunately, traffic was very heavy that night and the cab driver insisted to take another route. At first the doctor hesitated but with his desire to come home, he agreed. The route taken by the driver was longer than the doctor's usual route. Bored, the doctor talked to the cab driver about his life, etc. and found out that the cab driver has only finished second year high-school because of poverty and that driver has the same age as him. Moments later the cab just stopped suddenly, the doctor looked around and commented "Dang it! I've told you shouldn't took this route. Your car isn't built for this roadway, and now it fails!". The driver responded "No, sir there's just a blown engine. I can get it fixed.". 20 minutes later the doctor reached his house.
Now who gave a smarter comment? the Ph.D. doctor or the undergraduate cab driver?

If you take away the fact that Wade has a college degree, it's hard to say who is smarter because they don't deal with the same things.
The Tweebs: Specialty - Engineering. They build stuff. They take stuff apart to use that stuff to build other stuff. That might not sound super-geniusy at first, but the stuff that they build happens to be highly advanced and equally effective. If it's electronic or mechanical, they're able to understand the ins-and-outs of it like nobody's business. Weaknesses - Application. They're not too interested in being smart for smart's sake, they just do stuff because it's fun and (more often than not) destructive.
Wade: Specialty - Computers. He's your typical tech geek/computer whiz taken to the extreme. If something can be done by computer, Wade can do it. If it can't be done by computer, Wade will figure out a way to do it by computer anyway. He's also responsible for all of Kim's gizmos and gadgetry, both high tech and low tech (knockout lip gloss FTW). Weaknesses - Social interaction and 'hands-on' activities. He's inexperienced (and not very good at) working with people from outside his room; his on-the-field performances on missions has been lackluster.
Justine: Specialty - Physics and theoretical thinking. Neither the Tweebs nor Wade have delved much into this spectrum of science, which is probably the hardest one (for me, at least; take a physics class and you'll know). I haven't seen the Partners ep in a long time, but from what I can remember, Justine was sort of a celebrity in the scientific community. Why was she still in high school? No clue, but hey, she could've easily graduated 2 years earlier than Kim and Ron, since we only see her in their sophomore year. Weaknesses - Arrogance. Her fame has given her a big head, and she believes she knows everything she needs to know. She'll eventually fail if she keeps on thinking she's smarter than everyone around her.

I find myself wondering if a lone Tweeb would be remotely as competent and effective as the pair. They really seem to work as one whole.
slightly OT side note:
I also have a sneaking suspicion that Motor Ed was probably JUST LIKE the Tweebs in his youth. Only he was listening to Van Halen and Aerosmith as he was taking apart the water heater and the microwave to build something that would later destroy the house.

justine. we've only seen her in one episode, so it's hard to judge, but in that one episode, she created a machine that wade and the tweebs could never do.
and just because she hasn't skipped any grades does not mean that she's not as smart as the other three. perhaps her parents didn't want her to skip. maybe they wanted her to stay within her age group. perhaps they thought that she needed to mature (which she does). she obviously does a lot of research/experiments/etc outside of class, so i doubt that she's being "held down" at all.

Along similar lines: Several people are asking why Justine is still in high school. Is it possible that while she's a physics genius, she's not as strong in subjects like history, art, or English?

Who the heck is Justine? Any ways its a tie between the twins and Wade there both very smart characters but if I had to choose one it would be Wade.
