After reading a handful of fan fiction that includes a brief glimpse or longer into Team Go's past, and a few discussions, it seems the majority consensus is that something bad happened to Mama and Papa Go. The most likely scenario is that they died during the same comet crash that gave the siblings their superpowers.
For those of you who subscribe to such a theory my question is why? I'm not saying it isn't possible, but I'd like to know why? I tend to think that they are perfectly fine and living in their own. Since Hego, Shego and Mego were adults when the team was introduced on the show, it's perfectly plausible that they have simply moved out of their parents house.
I can see Hego arguing with his parents about them letting the twins go with them to Go City to serve as the city's protectors. Finally, the parents agree as long as Hego takes full responsibility for them, and especially since they are so close to being adults anyway.
What are some other theories regarding Mama and Papa Go?

I think they're alive, and probably well aware of thier children's powers. But where they are, one can only guess.
I've seen verious fan fiction versions of Mr. and Mrs. Go, some of the more memorable ones potrayed them with also having super powers too, and as former villians (see shegal92's work).
Others have them:
Dead before the comet (most authors make it due to a car crash.)
Leave after the comet because they cannot handle the pressure of superpowered kids.
Still around, all the way through.

Well, I've sometimes contemplated having it revealed that one of the go parents was a full blown Mad Scientist - though with some serious reality coping problems (All the Mad Scientists on screen are the stable few.)
But that parent had it together enough to dodge institutionalization, and was possibly able to fund Team Go's whole crime fighting carear by selling Mad Tech to Henchco (Both sides want this fact kept top secret). Also the Towers tech, the Jet, the outfits, all gifts from parent to child.
There's even a scenario where assuming it was Mom who lost it, that after her husband left her, she eventually responded by trying to clone him, which left her pregnant with the Wego's.

There actually ARE reasons for believing their Team Go's parents are dead, and that is the interaction between the brothers and Shego herself.
For starting, you can tell that both Shego and Mego have a tendecy to go against Hego, which, if you analyse, is the kind of rebellious attitude some people have against a paternal figure. My guess is that, when the comet crashed (which I have reasons to believe that it happened about 10 years ago and that Hego was the only one older than 20, if not just that), their parents might have died and Hego tried to take care of his family. This might have probably bothered Shego and Mego, who were old enough to think "Who does he think he is like to take a hold on the family decisions just because mom and dad are dead!?", but not the Wegos, who were pretty young and probably accepted Hego as their tutor more easily, mostly because they needed one.
Besides, we know that one of the main reasons for which Shego left her brothers is because she couldn't stand them anymore. If her parents had been alive, they would have probably have helped Shego to get along with them and make her brothers be more comprehensive with her. A maternal figure, most probably, would have really prevented Shego from turning evil, but Shego's lacks of concern or anything about maternity makes me think she might have probably been raised without a mother.
Of course, there's also the chance that Team Go's parent might have been dead even since BEFORE the comet.

I five brothers, and two living parents, yet the things you mentioned here are evident between me and my siblings. Al these things probably could have happened like you said, but they probably didn't happen as much. Then there's that idea

i always thought that the teamgo parents died & shego & hego were left with the task of being like the parents & i imagine them to look like this: mr.go: a little like Hego & mrs go: a little like shego

Among the many versions of Shego's parents I've seen, there was one in which Shego's mother was a Hippie that never grew out of this, and currently lived in a nudist camp. XD
