I'm pretty sure they'll be around, but how often depends on how they're used. Season three shows that you can't try to conquer the world and be foiled by Kim and Ron in episode after episode without developing a complex about it, and becoming figures more of fun than menace.
"What now? You attack, she fights?" "Have we become that predictable?" "Apparently."
A Drakken/Shego team like "Dimension Twist" and "Rappin Drakken" can appear pretty often. One like "Bueno Nacho" and "So the Drama," not so much. And although it's not too jarring to have Drakken get a serious diablo act together after the shampoo fiasco, each time a serious effort meets defeat, Drakken and Shego need to take time out to rethink things. Eventually, I think, the authorities will find a way to make their prison escapes more difficult.
We do need a bigger supply of villains to continue the show, I think.
